Calculation of Income tax amount
I show an outline of processes of calculating the National Income tax amount.
The National Income Tax amount shall be calculated by every calendar year, except the case where the relevant taxpayer passes away or leaves abroad during the year.
The National Income tax amount is computed by the following 5 steps:

(1) Classification of your earnings and outgoings
First, you have to classify your revenues of the relevant year. You have to distinguish between taxable revenues and non-taxable revenues and classify the taxable ones into certain types.
Some 15 types of income are defined by the Laws. Employment Income (KYUYO SHOTOKU), Business Income (JIGYO SHOTOKU), Capital Gains from listed shares (JOUJOU KABUSHIKI JOUTO SHOTOKU) are common ones among them.
You have to simultaneously sum up outgoings related to each type of revenues. For some types of revenues, the income amount shall be computed by subtracting a certain range of the outgoings from the total amount of the revenues. Therefore, this is a necessary preparation for the next step.
You are required to arrange accounting books and keep related documents orderly in case you conduct any type of business which can generate Business income, Real Estate income or Miscellaneous income or such. -
(2) Computation of Income amount of each type
You have to compute the Income amount of the respective income types. The computation methods are prescribed by the National Income Tax Act. The primary concept of the computation is subtracting the total amount of necessary expenses from the total amount of the revenues by year. As to the Employment Income, the income amount is calculated by deducting a certain amount from the total sum of the salaries/bonuses. The deduction amount is called "Deduction for Employment Income (KYUYO SHOTOKU KOHJO)" and designated by the law. The Miscellaneous Income derived from public pensions is calculated similarly.
As to Business Income, the deduction amount shall be the total sum of the expenses really occurred. In case we are allowed to file the Blue return, 550,000yen (100,000yen if your activities are in a small scale) shall be deducted additionally, as the "Deduction for Blue Return". If the total amount of necessary expenses is larger than the total amount of revenues, the excess amount is a deficit. Deficits may offset incomes of other types subject to the same taxation method. -
(3) Computation of Taxable Income amount
The National Income Tax Act implements 3 taxation methods, and they are "Aggregate Taxation", "Separate taxation" and "Withholding Taxation at Source".
You have to classify the types of income by the applicable taxation methods. While many types of income are subject to the Aggregate Taxation Method, some others are covered by the others. The Separate Taxation method applies respectively to Capital Gains from Listed shares and Capital gains from Land or Buildings or so.
We can exceptionally select a Taxation method in regard to Dividends Income from listed shares.
We can compute the total sum of the income by totaling up the income amount of the types which fall into the particular categories. Here, you shall include only a half of the income amount into the taxable income amount, regarding the Occasional income and the Long-term General Capital gains.
The deficits of certain types of incomes can be subtracted from other types of incomes subject to the same taxation methods. This is called "Aggregation of Profit and Loss (SON-EKI TSUSAN)". For example, a deficit from the Business income shall be subtracted from the Employment Income amount, in the calculation of the total amount of income subject to the Aggregate Taxation.
After it, you shall deduct the total amount of deduction/exemption items according to the prescribed order. The calculation result shall be the Taxable Income amount. -
(4) Computation of Tax Amount by multiplying appropriate tax rate
The National Income tax amount shall be the total sum of the amount calculated by multiplying appropriate tax rate respectively to the taxable income amount of each category. The applicable tax rates are progressive, from 5% through to 45%, as to the incomes subject to the Aggregate Taxation and the Retirement Income. The applicable tax rates go higher as the taxable income amount goes larger.
On the other hand, regarding taxable incomes subject to the Separate Taxation, such as Capital Gains from Land or Buildings, Capital gains from listed shares and Dividends income from listed stocks or such, the tax rate is 15% no matter how much the taxable amount is.
Besides, the Special Tax for reconstruction is imposed together. The amount shall be 2.1% of the National Income tax for the relevant year, calculated as above.

(5) Tax Amount to be paid or refunded
Finally, you can find out the tax amount to be paid or refunded, by subtracting some items from the tax amount calculated at the preceding step (4).
The most common subtracted item is the Withheld tax. This is already paid in advance by the relevant taxpayer under the Withholding Tax System. In case the calculation result is in surplus, we have to pay the amount. In case the result is in deficit, we can claim a tax refund corresponding to the amount.

所得税は、納税者が年の中途で死亡した場合や、年の中途で出国する場合を除き、暦年を単位として計算されます。 ここでは、所得税の算出プロセスの概略を紹介しましょう。
所得税額の計算は、次の5段階によって行われます。

(1) 収入および支出の分類
まず、その年中の収入および支出を区分します。その収入を課税対象のものと非課税となるものとに判別し、さらに、課税対象のものを一定の所得区分ごとに分類します。 法令でおよそ15個ほどの所得種類が定義されており、中でも給与所得、事業所得、株式等譲渡所得等などがよくみられるものです。 同時に、それぞれの所得種類にかかる支出を集計します。いくつかの所得区分においては、総収入金額から一定の範囲内の経費を差し引くことによってその所得金額を算出することとしていますので、この作業はその前提作業となります。 貴方が事業所得や不動産所得、雑所得などの基因となる業務を行っている場合には、関連する帳簿書類を適切に整備することが求められます。 -
(2) 各種所得の額の計算
次に、各種所得の額を計算します。
計算方法は所得税法に規定されていますが、その基本発想は、その年中の収入金額の合計から必要経費の額を差し引くということです。 給与所得については、その所得の金額は、当該年中に得た給与の金額の合計額から一定額を差し引いた額とされます。この差し引かれる一定額は”給与所得控除の額”と呼ばれています。 公的年金にかかる雑所得についても、同様の方法でその所得の額を算出します。 事業所得については、控除すべき金額は実際に生じた経費の額です。的確な記録の保存が求められるのは、そのためです。青色申告の承認を受けている場合には、”青色申告特別控除”として55万円(小規模な事業については10万円)を控除することができます。
場合によっては、各種所得の額の計算にあたり、損失が生じることもあるかもしれません。総収入金額よりも必要経費の額の方が大きければ、その差額は損失の額です。 その額は、原則として、共通の課税区分に含まれる他の種類の所得金額と相殺されます。 -
(3) 課税所得の額の計算
該当する各種所得を、その適用される課税方式によって分類します。多くは総合課税方式の対象となりますが、分離課税方式や源泉分離課税方式の対象となるものもあるためです。分離課税方式は、上場株式等の譲渡所得等や不動産の譲渡所得に適用されます。上場株式からの配当所得については、例外的にその適用される課税方式を納税者が選択することができます。
それぞれの課税方式の対象となる各種所得の額を合計することで、合計所得の額が算定されます。 ここで、一時所得と長期譲渡所得については、その所得の額の2分の1相当額だけを課税所得の額に反映させます。 それぞれの分類において、損益通算が行われます。たとえば、総合課税にかかる課税所得の額の計算にあたり、事業所得に生じた損失は給与所得の額から控除されます。 その後、所得控除の額の合計額を、所定の順序で差し引くことにより、課税所得の額が算出されます。 -
(4) 所得税額の算出
所得税額は、上記の各課税区分にかかる課税所得の額にそれぞれ所得税率を乗じて算出した税額を合計した金額となります。 総合課税や退職所得の分離課税にかかる所得税率は、その所得の金額に応じて5%から45%までの7段階とされています。これは、課税所得の額が増加するにつれて高くなる、累進税率です。
他方で、不動産の譲渡所得や上場株式等の譲渡所得等、また、上場株式からの配当所得の分離課税については、その税率は課税所得の額の多寡にかかわらず15%とされています。 上記で計算した所得税額に加え、その2.1%に相当する復興特別所得税額が付加されます。

(5) 納付税額
最後に、上記(4)の算出所得税額から、税額控除項目を差し引いて、納付すべき税額を算定します。 税額控除項目として、最も一般的なものは源泉徴収制度により天引きされた所得税額です。これは、すでにその納税者によって負担された税額ですので。 もし、税額控除項目を差し引いた金額がプラスの金額であればそれを納付し、マイナスの金額であれば、税額の還付をうけることになります。
How the progressive tax rates work
I will show how the progressive tax rate works with a sample case. Given your taxable income amount subject to the Aggregate taxation is 5,000,000yen, and your taxable income subject to the Separate Taxtion, on which the applicable tax rate is 15% is 1,000,000yen, the total amount of National Income tax should be calculated as below.
(1) Tax amount on the taxable income subject to the Aggregate Taxation

(2) Tax amount on the taxable income subject to the Seperate Taxtion
150,000yen, by multiplying 15% to the taxable income amount of 1,000,000yen.
(3) Totaling up the 2 amount
The National Income tax amount should be 722,500yen, the total of the preceding (1) and (2). Added 2.1% of the Special Tax for Reconstruction, 737,672yen is the tax amouont at the calculation phase (4) of the preceding chapter.

累進税率というものが、どのように機能するのかを、例を挙げて説明します。 もし、総合課税の対象となる課税所得の額が5百万円であり、所得税率15%の分離課税の対象となる課税所得が1百万円であるとすると、所得税額の算出は、下記の通りとなります。
(1) 総合課税対象となる課税所得に係る税額

上記を合計して、所得税の額は722,500円となります。 これに、その2.1%相当の復興特別所得税が加算されて、737,672円が、前章(4)の所得税額に相当するものです。
